The three toughest game bosses I've faced:
Dr. Wily - Mega Man 7 (SNES)
Dracula - Castlevania III (NES)
Shredder - Teenage Mutant Ninja Turtles (NES, the Ultra one, not the Konami arcade version)

This one's a no-brainer for anyone who's ever played Shadow of the Colossus. The Colossi require a mention on this list for their incredible scale. These are the biggest bosses to ever grace a gaming screen, and each one is impressive in its own right. And the way that you climb upon them and take out their weak points has never been accomplished so vividly in any other game. There's no point in choosing one best boss from -- they're all absolutely epic battles -- but we're going with video of the first Colossus, Valus, for this feature. Mainly because he has the distinct honor of being the first beast you encounter in the game and as such has caused the most number of peoples' jaws to drop over the years. He also has the distinct honor of being the boss that the most number of gamers felt remorse afterwards for having killing it.
